Just rename main pk3 extension to zip.....and open it, replace all sounds with blank sounds....but be carefull, all sounds must have same name as replaced ones....and quality of wavs should be same ( probably, because when I was making my own map, one fx sound I made didn't want to work because it was 44.1khz.... Shock , but when I lowered quality, it worked )!!!

U dont need to edit your current/original pk3 files. Just create your own custom pk3.

Example:
Create directories sound\weapons\bfg and copy bfg_fire.wav into it. Then zip sound dir, assign any name and pk3 extension to it. Then put it on your baseq/e+ directory, thats it.
